Not Just Neanderthals: A Ghost Ancestor in Africa Is Written Into Everyone’s DNA

Somewhere in the deep past of Africa, long before our species set out to fill the world, a band of people met a stranger. We have no skull for that stranger, no jawbone, not even a name — only the faint signature they left inside us, still legible in the genome of nearly everyone alive. Scientists have taken to calling this relative a ghost, and they have just caught its outline more clearly than ever before.

The story we tell ourselves about ancient mixing usually stars the Neanderthal, that heavy-browed cousin of the European imagination. But the newest reading of our DNA moves the oldest chapter of that story somewhere else entirely — home. The meeting that left this mark happened in Africa, among the ancestors of all of us, which is why its trace turns up in a reader in Lagos and a reader in Lima with equal ease.

Researchers at UC Berkeley, led by Priya Moorjani, built a method they call TRACE that does something close to impossible: it finds an extinct relative without a single fragment of that relative’s DNA. Rather than dig for bone, it reconstructs the branching genealogy hidden inside living genomes and hunts for stretches that simply do not fit the human tree. Reported in the journal Science, the work pulls two lost lineages out of that tangle — populations no fossil ever named.

The first is the ghost proper. It split from our line roughly 800,000 years ago, around the same deep fork that produced the Neanderthals and Denisovans, and then, before our kind streamed out of Africa, its people and ours had children together. Every living human carries a little of it — between half a percent and one percent of the genome, an inheritance about the size of the Neanderthal share and considerably older. The second lineage is stranger still: a “super-archaic” line some 1.8 million years old that never touched us directly. It slipped into the Denisovans first and reached modern people only second-hand, surfacing today mostly in the islands of Oceania.

This is the part the headlines skate past. “Ghost ancestry in Africa” is easy to mishear as something that belongs to Africans alone. It is the opposite, and the truth is warmer: because the encounter happened before anyone left the continent, the ghost is a shared inheritance — one of the few things every person on Earth demonstrably holds in common, written in during humanity’s African childhood. And it was not idle baggage. The borrowed stretches cluster in the genes that run immunity and metabolism, the machinery that decides how a body fights an infection and burns its fuel. A gift, in other words, that is still in use.

None of it comes with a face. The team is candid that it cannot say who these people were: there is no sequenced genome for the ghost, and only a single Denisovan genome in the entire world to check the arithmetic against. The relative stays a shape in the data, an absence with edges — proof that someone was there, and not one clue to what they looked like. “Genealogies preserve a record of our evolutionary past,” Moorjani says; TRACE has simply learned to read it.

So the family tree turns out to be less a tree than a braided river, its channels splitting and rejoining across a million years. Right now, in someone on every continent, a gene switched on to fend off a virus is doing its work on instructions handed down by a stranger who left no bones, no name and no memory — only this. Imagine meeting them. You already have.
